The book begins the morning after a fire that killed Irina Spasky, an ex-KGB and Lucian spy. The two were shaken by what had happened, not believing that Irina was on their side, after attempting to kill them earlier in the series. Using their de-coding abilities, Dan and Amy figure that the last words Irina spoke was actually a song: "I'm with you and you're with me and so we are all together", which points them to Pretoria, South Africa.
Here, they are given a postcard suggesting a connection with Shaka. As they unravel the history of Shaka, they find out that he was a member of the Tomas branch, and was connected to Winston Churchill. They find the clue, aloe, but are captured by the Kabras while leaving South Africa. Isabel Kabra offers Dan and Amy to join their family. When they decline, Isabel orders them tied in chairs, and chopped to pieces by a spinning propeller.
They escape with the help of Professer Bardsley, together with the vial of green liquid that they thought was their lead to the second clue in The Maze of Bones, by flying Grace Cahill's old plane. During the ride, Dan and Amy accidentally break the vial, spilling some of the contents onto Dan's arm. It turns out to be a Kabra poison. To get the antidote, they fly to Grace Cahill's home in Madagascar.
While at Grace's Madagascar home, they find a page in her journal that says, ″I am feeling melancholy today, thinking about my dear A & H and missing them so. I cannot even bear to listen to my beloved di Lasso, because of the reminder...″, and on another page it says, ″I have written Deng Xiaoping, who has agreed to grant to visit to A & H when he discovered that they, like him, are M."
This, along with a piece of music by di Lasso, leads Dan to realize that his and Amy's family branch is the Madrigals.

  • Nellie: Amy and Dan's au pair. (NOT their babysitter!) They think she could have been trained specially to help them on the hunt.
  • Amy Cahill: Amy is a 14 year old girl, who enjoys the trivia of the world. She's very smart but usually stutters or gets nervous when pressure or gets attention from a large group of people. Amy is good with numbers and books, and loves museums.
  • Dan Cahill: Dan is an eleven year old boy, and he loves to drive his sister up the wall! But when it's time to get down to business, he does. Dan has photographic memory, and can crack codes like *snap* that.
  • Alistair Oh: Amy and Dan Cahill's uncle.
  • Bardsley: A music Professor
  • Kurt: A very handsome teenager that plays chess and sings.
  • Mr. Malusi: Leader of the Tomas stronghold in South Africa
  • Shaka Zulu: Founder of the Zulu tribe.
  • Saladin: Grace's pet cat. Currently under the watch of Amy, Dan, and Nellie.
  • Eisenhower Holt: The father, (and leader) of the Holt family. He's big, strong, and really dumb sometimes.
  • Grace: Dan and Amy's deceased grandma that started the hunt for the 39 Clues.
  • Irina Spasky: Former KGB agent. A Lucian. One of many of Amy and Dan's cousins.
  • Mr. Bhekisisa: A former Tomas that saved Amy, Dan, and Nellie
  • Hamilton: The oldest of the Holt kids. The strong big brother of the family.
  • Natalie Kabra: Ian's stylish, but deadly little sister.
  • Carlos: Nellie's GPS. (She plans to marry him!)
  • Winston Churchill: The former Prime Minister of England during WWII. A Lucian.
  • Isabel Kabra: Ian and Natalie's mother. Wife of Vikram Kabra.
  • Reagan Holt: One of the Holt twins who has a softer attitude than most of the other Holts.
  • Gordon Oh: Alistair's biological father. Was killed by Bae Oh for leadership in the Ekaterina branch.
  • Arthur: Amy and Dan's father. Hope's husband. Died in a fire at the Cahill house when Amy and Dan were little.
