Thomas wakes to find himself in a moving dark, black box. When he reaches the top, he is pulled out by a group of boys. The only thing he remembers is his name, nothing else. Thomas learns that all the boys have been systematically sent there (one boy every month, after the original group of Gladers) the same way he was. The boys called the place the Glade. The Glade is surrounded by tall, stone walls with four massive openings (also referred to as doors) in the center of each wall. that lead to an equally massive maze. These doors close every night to protect them from the monsters, called Grievers, that live inside it. If a Glader get stung by a Griever, they go through the Changing, a painful process which people can only be survived if given a special serum in time. This serum has some side effects such as regained memory.
A day after Thomas arrives at the Glade, another person is sent up in the Box. It turns out to be Teresa, the first girl to ever arrived at the Glade. The Gladers were also surprised because it was the first time someone new had been brought to the Glade in less than a month. She brings with her a message that she will be the last one to ever arrive in the Glade while repeating that "everything is going to change". She then falls into a deep coma. After the arrival of Teresa, the boys grow suspicious of Thomas for everything abnormal going on ever since his arrival, saying everything is most likely related to him.
Each Glader has a designated task to keep their community functioning in order. The Gladers designated as Runners are in charge of running around one of the eight different sections of the maze each day, looking for changes and mapping their findings. Since that the walls inside the maze shift every night, there's a new version for each section of the maze every day. They have been sketching these daily changes for two years, noticing that the pattern repeats itself every month. They can't figure out what it means, though. Teresa has a telepathic connection with Thomas and communicates to him, while still in comma, a few of her slipping memories. Among them, that the communicates the maze is a code and WICKED is good. WICKED was a word Thomas had seen before, written on that back of some lizardlike machines the Creators use to spy on the Gladers. Thomas is completely scared to tell the others about their telepathic gift, and other Gladers who have already gone through the Changing claim to have seen Thomas before.
Soon after Teresa wakes up, the Glade is stuck with a gray sky, the doors of the maze no longer close at night and the Grievers have access to Glade. They start taking one boy every night. Out of desperation, Thomas shares with the leaders, Newt and Minho, that the maze could be code and that he has an idea. Thomas calls for them to get all of the sketches of the maps of the Maze and stacks them over each other for each day and for each section of the Maze that day on wax paper. The maps start to spell a series of words, but they aren't sure what they mean or what to use them for. In an effort to bring memories back about who he was, figure out what the maze code means and any other information that might help them escape before the Glade's resources start to fall short or the Grievers kill them all, Thomas purposefully gets stung by one of the Grievers. During the Changing, Thomas remembers that both Teresa and him helped design the maze. He remembers WICKED, the Creators, the organization that brought them there. Thomas believe that they are being put through a series of trials to find the best boys for the task WICKED has planned for them. He also understands how to escape the maze. The code words that were revealed by the maze maps spell a series of words that have to be entered, like a password, into a computer that canonly be access by going through an invisible hole off the Cliff in the maze, the very same hole through which the Grievers come through.
Some Gladers support the plan, some rather stay and take a chance with the nightly Griever visits, some rather stay than face the world that waits outside. The ones that decide to fight the Grievers and take their chances in the name of freedom go inside the maze and fight the Grievers and make way for Thomas to find the computer. After typing the words in and pushing the button, the maze is "killed" and a door opens letting the 21 surviving Gladers through. They meet the Creators of the Maze. Gally, a crazy Glader who had mysteriously disappeared at one point, throws a knife at Thomas in what one of the Creator called "the last variable", but Thomas's friend, Chuck, intercepts it, sacrificing himself. The remaining Gladers are soon taken by a bunch of people that come in, kill the Creators and "rescue them". They find out that the Earth is now a barren wasteland, burned by sun flares. A disease spread, the Flare, and consumed almost everybody on Earth. WICKED set up the maze to find the smartest people to find a cure to this disease. The "rescue team" presents themselves as people who are completely against the idea of WICKED conducting these experiments and test on children for the sake of finding a cure. They said we can't lose our humanity no matter the end result. Thomas and his group are told that they are heading across an extremely dangerous part near the equator, the Scorch, because they are trying to cross land to find the cure. Once there, they are given shelter, beds, and food, and fall into a peaceful sleep.
In the epilogue, the head leader of WICKED reveals in a couple of memos that the results from the maze trails for group A were satisfactory, also mentioned that the making "rescue" was also part of the trial and that their next stage will be implemented after they get a full night's sleep. They also make reference to the trials for a group B and the fact that they are on a mission to serve and preserve humanity, no matter cost.
